its working now. Its an typo mistake , I used "conf.data.datasource" instead of datasources

did you configure the custom.properties file with : conf.data.datasources=jdbc/MySqlDatasource2 ?

If it's not there then most likely it's not configured propely in appian-ds.xml (if using JBoss)

no the secondary database is not in application-server.log, but I configured it in custom properties.

That dropdown reads the data sources from custom.properties.

Review your file to make sure they are listed there and search for their name in the application-server.log to find out whether they were validated correctly by the app server or not, if they were not then it's expected that you don't see them there.
