Users are not part of the deployable application objects. So this will not change anything.

And regarding deploying the whole app. Just do a compare&deploy and go ahead.

Creating patches can help in certain situations, but are not required in any way. Keep things simple.

Users never gets transferred between environments.

Apart from your group deployment query, It's not a good choice to deploy the whole application when you already have the version 1.0 running live. Instead of the application deployment you may choose to create a patch with all the objects, the unchanged objects will be discarded during the deployment.

When we deploy the groups it will not affect the users unless to changed the group hierarchy or application security. So, please go ahead with your groups deployment.
