I exported an application, deleted all the content related to that application(processes, rules, reports etc), deleted the folder structure too and then tried to recreate everything from scratch by importing the application. However I am getting the below errors
Problems (20):

I have never seen this behavior; the dependency checker is design to detect the change in the dependencies once you move the objects to a different folder meaning that clicking on "Check Missing Dependencies" should show the updated parent folder.
0. What version of Appian is this?
1. Where are you running the "Check Missing Dependencies" in the environment where you EXPORTED the application or the one where you IMPORTED and got this error?
---> This has to be run in the environment where you CREATED & EXPORTED THIS APPLICATION
2. If you are indeed running "Check Missing Dependencies" in the environment where you CREATED & EXPORTED this application and you don't see the new dependency I'd suggest recording the behavior (including a demonstration on how the objects are indeed in other folders and that the folders indeed exist but the dependency is not shown) using a tool such as Jing
