we have deployed Appian in onpremise. System logs navigation menu is missing.
Updated the user as System Administrator.
Still unable to access the logs.

This is a cloud only feature. As the on-prem configuration of logging can be very diverse, you will need to find your local way of making log info available to the devs.
is there any best practices/guidelines recommended to access logs in on-prem?
AFAIK Appian uses the Apache directory listing feature. But that really depends on your local IT infrastructure.

i could see deployment.log. The mentioned path is not available
I am no sys admin. You will need to read the documentation.
I am not sure why you look for a web.war. What I mean is that the HTTP frontend server is typically an Apache. And that Apache could be configured to also serve the log files.
