We are planning to use the Organization SSO instead of Appian authentication for our Appian cloud instances. I have one doubt, what happens to the administrator account post SAML enabled .

You can define a group for SAML. Any user not in that group can use other means of authentication.
The configuration needs a .pem file for Appian as SP. How do we get that

Thanks again Stefan. This method of generating the file can be on any system ? I had seen this page a while back , but not sure whether this is applicable for Appian cloud instance
You just have to make sure it is accepted by your identity provider. Maybe contact your IT department for support.
