We do have many Manual steps to be carried out after deploying application packages from lower environment to the higher one like refreshing the email nodes to point it the current environment.

Can this be taken care automatically to point it to the current environment? If so, how can we achieve it?

You should store dev, test, prod information (eg URLs etc) in separate constants and use rules to determine which should be used; you may find the common objects rule APN_getSiteUrl useful to do this; just parse the site URL for an element that identifies the environment and return the appropriate constant.
