I have to access certain URLs from Appian Server which is behind our company firewall.
Could any one tell where we need to set the proxy in appian ear or appian server....

You can review your application server documentation. Here's an example on how this can be done for JBoss stackoverflow.com/.../how-to-set-a-proxy-for-a-jboss-instance however, keep in mind these settings are not compatible with the Call Web Service node.
