When searching for objects in appian, is there a way to exclude something? Like if I was going to Google something, for example, I could search for "fruit" but not "apples" by typing "fruit -apples" is there some equivalent in Appian? Most of the objects in my application have a specific prefix and I'd like to search for the ones that don't have that prefix so I can eliminate them.

AFAIK there is no such equivalent OOTB in Appian. Are you looking for the unprefixed objects so you can fix them (rename wiht the correct prefix) or to remove them from the Application?
Unfortunately not - searching is pretty one-dimensional (and also not super consistent between different places in Appian that have searching functionality). For instance we can't even search an exact string when searching by Expression, so if I try to search out all interfaces with "a!gridField_19r2", i get all interfaces containing "gridField" OR(inclusive) containing "19r2". I've been asking for expanded functionality in this regard almost since the feature was introduced, but...
Depends on the object. Some need to be fixed, some need to be removed.
If all of the other objects have the same prefix then you could push your application export through AQuAMan which would report on all objects that don't start with your Application prefix.
hmm... Alright. I'll look into that
