We are currently using the email poller functionality to initiate processes in Appian. One of the limitations of this functionality, is that the email must be in Plain Text format in order for Appian to read it. Is there a workaround that can be implemented so that Appian can read in HTML formatted emails?...

What issues are you getting when receiving HTML formatted emails? We are not aware of any limitation on this matter.
