New feature 'Add patch to Application' allows no more than one patch to be created. Also, patch is lost, once its deployed in target environment. Is there a way to ensure version control for applications with this. For now we create new patch each release.

I've been thinking about the same thing. I don't think that there's anything native in 7.X that would support patch versioning on the servers. However there's nothing to stop you loading the patches into a management scheme on a third system between source and destination.
* I too, was surprised to find the patch application disappear on the destination system.
