Can we use Windows Authentication for Primary Database?

What exactly do you mean by "Windows Authentication"?

If I understand the question, I think the short answer is, "no".

Appian authenticates to data stores through a single set of credentials.

From there, it's Appian group permissions and object rolemaps that define who can access the resources in that database.

 Basically, we don't want to use the SQL credentials to connect to Primary Database. SO we are looking for alternate.

I would defer you to Robert Shankin's answer below - to put it simply, as far as I know Appian handles security for its database connection, and wouldn't work with other configurations.
