The slow query the threshold default value is 3 seconds. So to increase that limit we need to update the custom.properties file in Appian. where the file Physically exists?
In Appian Doc's they mentioned path as <APPIAN_HOME>/conf/
I didn't found the file anywhere!

Why do you need to increase this threshold? In general the limits are set for a reason and I don't recommend increasing them. What queries are timing out? Is there a database view that is behaving slowly? Or could you sync your data into Appian to make the queries more efficient?
Even if you did want to increase the limits, these can only be modified within self-managed installations in the installation directory - if you are using Appian Cloud you must open a support ticket to request changes to custom.properties.

You can update the custom.properties if you are using an on-premises server, not for a cloud server.
If cloud do we open support ticket to update custom property?

Yes if you are on cloud, all changes to custom.properties must go through a support case. Keep in mind that most changes should only occur based on a recommendation by support to address a specific issue.
