I made some modifications to a process model and now I am getting an error "Some reference items could not be found. Please check the model and correct any problems." I can publish the process model and execute it without any problems but I am concerned about the error. I have gone through the process model but I can not find the cause. Any suggestions?...

does your process model contain references to any deleted documents or deactivated users/groups?

That is generally the root cause for this warning (missing document or folder, deactivated user or deleted group that was recreated)

It was the groups. One group was no longer being used but the variable was defined and in another group it was referencing a deleted group.
