Say there is a smart service that has been created that gives more control over the Administration of the Appian system, is there a way to limit what users can access that particular smart service?

When you say limit what users can access it, do you mean limit access to Designers to implement it in process models? Or to limit the ability of end-users to use processes that implement this smart service?

Currently this is not possible. Everyone with the ability to design process models will have access to this smart service

This would be accomplished through normal process model security:
