Is it a good practice to run sub process as whoever designed the process model and inherit security? What will happen if user get deactivated who designed the process model?

The quick answer - use a "dummy" administrator account to import applications, so the process models are all published by that administrator. Then, yes, keep sub processes as run by whomever designed the process model and inherit the security.
If your problem is in Dev, then simply have someone else go in and publish the process model.
