1) Note down the ReportID for the Report that you want to delete.
Report -> Edit -> Report ID

2) You can use one of following expression to figure out where the *.arf for the Report is stored within the Knowledge Center:
=document(ReportID,"knowledgeCenterName")
=getcontentdetailsbyuuid(ReportID)

3) Delete the *.arf for the Report from the Knowledge Center once you know the location where the Report is stored in the KC.

have you checked at Documents -> Communities -> Default Community -> System Knowledge Center -> System Reports - if you delete your portal report from here, the report is removed.

I found it under System Reports and was able to delete it, thanks!
