is it possible to add customize filters in Reports tab for tempo Reports?

Currently that's not possible. Keep an eye on the release notes of future versions to see if this becomes part of the product.

I don't think that's the user record, that seems to be a simple record with facets or with additional dashboards

No but you can have records views with different facets and records with multiple dashboards, I think that is what you are confusing with customizing the left hand navigation menu

actually I want to summarize the record types and tempo reports by application. as you know, one application can contain multiple record types and tempo reports. if I can add customizing filter for records and reports in the left menu, that would be great

Oh now I understand the use case. Unfortunately not yet. That's not possible. Only actions can be grouped per application.

An alternative is to create a SAIL report for each application. Then when clicking on the "Application" the SAIL can give you a grid of reports (name, desc, link to see report). On click, the report can display (like a Table of contents with links). Just don't forget to add "back" links that go back to displaying the grid.
Hope that gives you an idea, if you really need a way to achieve this.
