Currently, Appian only allows either a sidebar navigation or a top navigation bar, but not both simultaneously. when the sidebar is collapsed the logo becomes barely visible, would be great to be able to have a top bar for the branding and have the navigation in the sidebar or at allow to have different versions of the logo when the sidebar is collapsed vs expanded

I think this is fine and something I would expect when you are trying to minimize the side bar. Even if the colors or contrasts are handle what will happen to the content. I think having a side bar as of now is something great which is collapsible when needed.
If your concern is around the Logo can you try bringing it in the actual interfaces as a common component and getting rid of it in the Navigation bar?
if added directly in the interface, could the top bar span the full width of the screen, or would it be restricted to the right side? We aim to replicate a layout similar to appian designer with left-side navigation and a full-width header.The reason why the small logo doesn't work for my use case is because I want to create microsites or subdivisions from my main brand e.g mybrand | subbranch and I would like my users to quickly be able to identify when navigating between the microsites while maintaining the same styling.
I would recommend if that is your requirement, use the navigation bar on top and then have a single page in the site which would have a side bar inside the interface and on conditional basis the respective interface would be displayed
