I want to remove Process HQ site option on navigation menu, to my application users. But I see that this Process HQ group is used by all the applications in an env. So what if i want to remove access to users specific to an application?
In the membership rule i couldn't restrict the users based on the group they belong. Do we have any alternative to make this work?

Why don't you create a new group type and add the users to a a new group of that type, allowing that group type to access process hq via membership rule?
yes, but this will affect all other application members right?
I think process HQ group is common to all applications present in an env, so my changes in membership rule will affect every other application user. correct me if i am wrong

I believe you might have this backwards.
The Process HQ Group automatically contains a membership rule that adds "all users" as members. That means all users (regardless of what group they're in) will see it initially as a menu option. If you go and remove the "add all users" rule, then nobody (other than possibly admin accounts) should see it anymore. This wouldn't affect other "applications" at all.
