I have users that are saving page URLs to their IE favorites but when they try to use the favorite, they are redirected to a different page.
These pages are published in the apps portal (/suite/apps#app=MainPage&nav=MainPage)
Is there a way to force the favorite to actual page that was originally saved as a IE favorite?...

I read all the responses you've posted and remembered that I've seen this in the past. When you said it removes everything after the # then it rang a bell. The root cause is explained here
forum.spring.io/.../94197-preserving-url-anchor-when-redirecting
and it's an oddity of the spring security framework.
Implementing the solution posted there is not as trivial, my suggestion would be to let the end-users know that the right approach to create the bookmarks is to manually create it following the format
/suite/apps/applicationName/applicationNavigationItem
Example:
/suite/apps/home/mypages
