How can I add Layers to PDF

I have a process that has data that flows into fields within a PDF. After that document been created I want the document to be flattened to make it read only, then to add a layer from a duplicate document (with the portions we want still fillable). I can't figure out a solution to make this possible. Does anyone have any suggestions.  We have the PDF Tool Plugin currently.
